About this report

An interactive summary of the single-cell RNA-seq neoantigen pipeline for this sample. Each section below covers one stage: who is in the tumor, whether the T cells are engaged, which mutations are actually transcribed in tumor cells, how uniform the tumor is, and the resulting ranked vaccine-target shortlist. Use the nav bar or the cards below.

Neoantigen RNA allele frequency

Candidate neoantigens shown with their single-cell RNA allele frequency next to the bulk RNA numbers — both per mutation and aggregated per genomic site.

Per-neoantigen single-cell vs bulk allele frequency

Every candidate neoantigen (mutation) with its single-cell RNA allele frequency alongside the bulk numbers. HLA-locus mutations are excluded.

Ranked from highest to lowest tumor AF minus all-cell AF. All 13 candidates with coverage in both groups and a nonzero difference are shown (up to 20); zero/zero pairs are omitted. All cells includes tumor cells. Hover a bar for its value, read depth and AF difference. Zero AF has no visible bar.

Per-site aggregated allele frequency

Same, aggregated per genomic site (total depth and mutant reads across all cells).

Tumor subclone structure, an overall heterogeneity score, and how each neoantigen's presence and expression vary across subclones.

Subclone count, heterogeneity score & largest subclone

Number of tumor subclones, an ITH (heterogeneity) score, and the size of the largest subclone.

Per-subclone HLA allele-loss screen

Allele-specific HLA loss per subclone (scHLAcount): each subclone × HLA allele, with the allele's share of its gene's reads vs the immune-cell baseline. A flagged allele is the depleted haplotype of an imbalanced gene.

Subclonal Analysis

Single-cell RNA subclone structure of the tumor and which neoantigens are expressed in each subclone.

Clonal lineage tree (CNV based)

Copy-number variation (CNV) — where tumor cells gain or lose whole chunks of chromosomes — is used here to group the tumor's subclones into a lineage, rooted at the normal (diploid) genome. Each subclone is named by its most distinctive chromosome-arm change (e.g. ‘11q-loss’ = loss of chromosome 11's q-arm); the trunk carries changes shared by every subclone. Hover any node for its lesions, cell fraction and neoantigen count.

Subclone cells and neoantigen detection

The same whole-sample UMAP embedding, zoomed to the 211 malignant cells. Shape identifies the subclone; color shows detected mutant RNA.

Each marker represents one malignant cell; shape identifies its subclone. Yellow indicates detection of at least one RNA read carrying EXOC4:p.Ser34Ile, and red indicates DYNC1H1:p.Val314Ile. No cells have both mutant RNAs detected. Hollow markers identify 162 cells with no coverage at either mutation site. Filled gray markers identify 30 cells with coverage but no detected mutant reads: 26 have coverage at EXOC4 only, three at DYNC1H1 only, and one at both. Coverage here means at least one read. Hover a cell for its subclone and mutant/total read counts at each site.

Neoantigen presence by subclone (RNA-expressed)

Each candidate's mutant-allele RNA fraction (AF) within each subclone — deeper green = higher AF.

34 candidate(s) covered in ≥1 subclone; 260 with no single-cell coverage are omitted.
